Each format has its job: JPG is ideal for photos and opens everywhere; PNG keeps every detail and supports transparency, great for logos and screenshots; WebP gives very light files for the web.
JPG doesn't support transparency, so when converting to JPG we fill transparent areas with the background color you choose. Animated GIFs are converted using their first frame.

Will converting reduce quality?
Converting to PNG loses nothing. For JPG and WebP you can choose the quality; at the default setting the difference isn't noticeable.
What happens to transparency?
PNG and WebP keep it. JPG doesn't support transparency, so those areas are filled with white or black, as you choose.
